I think they were just trying to set up a state of chaos for later. Daniel was supposed to know what was going on in regards to time travel and such, and then he gets himself killed, possibly proving that things can't be changed and that if even Daniel didn't see that coming then everyone is screwed.

Yeah it does make a lot of sense storyline-wise.
